One way to picture segregate: a flock, and someone leading part of it into a separate pen. Nothing is destroyed and nobody is sent away — the group is simply split, and the parts are kept from mixing again. That is why the word is never about one thing going missing; it is always about two sides that are now held apart, and about somebody or some rule doing the holding.
From the word’s history
The source entry gives Latin sēgregātus, from sēgregō 'to separate', made of sē- 'apart' and gregō, from grex 'flock'. The flock in the word is why the modern uses are all about a group being split rather than a thing being removed. Compare gregarious and aggregate, which share the same grex.
