A perplexing thing is one that makes you feel confused and worried because it is hard to understand. Notice the direction: the puzzle is perplexing; you are perplexed. News stories, exam questions, and other people's reasons can all be perplexing. It is a little more literary than confusing, and it keeps that extra shade of "I cannot see my way through this," not just "I do not know the answer yet." Though actually, we also use it for things that are only odd — a perplexing choice of words — not only for great mysteries.
