The word is built out of two everyday pieces: head, the one in charge, and quarters, the place people are stationed. Put together you get the spot where the person giving the orders actually sits — maps on the wall, radios on the desk, everyone else spread out somewhere else. That picture explains what makes a headquarters different from a big office: it is not the largest building, it is the building the decisions leave from.
