A picture for the whole word: a layer that someone puts down, so that something else can settle into it. In a bedroom that layer is sheets and covers, and a person lies on it. In a barn or a cage it is straw or wood , and an animal lies on it. In a garden the layer is the soft ground of a flower bed, and this season's plants are set into it. Each time, the layer is laid down for a while, used, and then taken away and replaced.

Wiktionary gives bedding as Middle English bedding, from Old English bedding, equivalent to bed + -ing. That fits all three modern uses, since each names what goes with a bed — a bed to sleep on, a bed of straw, or a flower bed.
